If i understand the question right. I have the same problem. When i delete an sms on the phone, sometimes it stays in MPE and cannot removes.
Windows 10 and Nokia 8
Both fully updated.
What to do?

I have used Myphoneexplorer for years and with pleasure. (also donated )
I just got a new Nokia 8... Android phone. Its nice
But yesterday, a couple of hours after an Android update. My calendar disappeared from Organizer in MyphoneExplorer.
No problem on phone and Google ...
