What does the "Multi-sync" do?

It will synchronize all parts you selected in the settings in a batch mode and in one step (i.e. contacts, calendar, SMS, etc. if they are selected).

I still don't see what multi-sync does. Is there something else to be checked other than these separate items and multi-sync? In my case, the only two are synced together: appointments and tasks. The rest has to be synced separately, one item at a time, when they show in the MPE pane.

Yes, and if you run MultiSync f.e. from Menu-Extras-Multi Sync then MPE will sync f.e. phonebook, calendar and messages in one step. It depends what you selected in the settings for the multi sync
