Backup needs to be restored to new device with new EMEI Help

Hi,
I had to send my blackbeery in for repair, it went directly to BlackBerry and they were nice enough to replace the device. I've pulled a complete backup including files and apps and weould like to restore this to the new device. This appears to be a problem. The SW doesn't offer the complete restore, it only offers the COntacts, Call log, Events and tasks, and SMS phone records.
These are the things I need the least, I need the files and Apps, is there a detailled manual on how to restore everything? If so, please send it or give me a link to download it.
There were some things on the Backup I don't want to lose.
