I am not sure whether I understand your question correctly.

When you execute the backup function (create backup in the menu), it first asks for the main backup file name and directory before the selection dialog opens where you can select the categories to backup.

Beside the main categories such as contacts, notes etc., there are selections for files and applications, each in a tab, which shows their subselections in the associated lists.

For each of these two selections, you will be prompted to select the directory where to save the backup data. In the directory which you selected for the apps, the apk files can be found after the backup has been performed.
Maybe, you need to wait some time between the steps to allow the lists to update.
